The Pittsburgh Pirates chose McCutchen as the 11th overall pick in the first round of the 2005 MLB draft. In that specific year, he began his professional career in the lower-level leagues, starting with the Gulf Coast League Pirates and later joining the Class A Williamsport Crosscutters.

Throughout 2006, McCutchen mainly played for the Class A Hickory Crawdads but also made a few appearances with the Class AA Altoona Curve.

After the season, he received the title of Pirates’ Minor League Player of the Year. McCutchen participated in Altoona in 2007, followed by his involvement with the Class AAA Indianapolis Indians and the Phoenix Desert Dogs.
